Interpret - Global patterns of gene expression differences among mammals

The hypothesis is that phenotype (your hair, skin color, brain, life span, reproduction, cognitive ability and disease susceptibility etc.) is directly dependent upon gene expression.  Therefore, studying the gene expression of different species in evolutionary ladder would be very exciting! Hopefully it could help understanding many things like why human brain for example is more bigger and smarter than the rest of the species on the planet ?
Thanx to transcriptome sequencing, where researchers can sequence RNA at single nucleotide level with a moderate price. In the recent Nature study, The evolution of gene expression levels in mammalian organs, they sequenced six organs of ten species to see whether the link between gene expression and phenotype is true or not.
Here are the figures (a) that groups tissues of different species together based on their gene expression level, (b) phylogeny analysis.


Here, I am going to show you not only how you can develop these PCA plots and phylogeny plots but also  how you can improve them.
